How to avoid overwriting modified defaults on versionupgrade

I have noticed that certain modified default settings in .props and startup files get overridden when upgrading eg login timeouts, adjustments to memory settings and changed ports. How can this be improved to avoid recurring issues on each upgrade?

We will be looking at improving this in the future. For now, please note the changes you have made to relevant property files and apply the changes after an update.
